The ultimate X-Men ensemble fights a war for the survival of the species across two time periods in X-Men: Days of Future Past. The characters from the original X-Men film trilogy join forces with their younger selves from X-Men: First Class in an epic battle that must change the past - to save our future.

In the 1980s, Professor Charles Xavier (Patrick Stewart) and Magneto (Ian McKellen) meet a young Jean Grey (Famke Janssen) at her parents' house to invite her to join their school, the X-Mansion. Jean's parents believe she is sick, and they are only too happy to be rid of her. Jean has the makings of a powerful category 5 mutant, when she demonstrates how she could levitate the cars of the entire neighborhood with her mind. Ten years later, a young Warren Worthington III (Ben Foster) tries to cut off his wings. His father Warran Worthington II (Michael Murphy) is horrified to find that his son is a mutant. The next scene opens with the X-Men in a simulated battle against a giant robot. Kitty Pryde (Elliot Page) (A mutant with the ability to phase through matter and walk through solid objects) and Colossus (Daniel Cudmore) (A mutant with the ability to transform his body into an organic steel) have joined the team, although Cyclops (James Marsden) (Cyclops emits powerful energy blasts from his eyes, and must wear specially made glasses to prevent the destruction of anything he looks at) is absent. Storm (Halle Berry) insists on working as a team, but Wolverine (Hugh Jackman) has Colossus throw him towards the robot as he cuts the giant robot's head off with his Adamantium reinforced claws. Storm is upset with Logan for not working as a team. Beast runs the Department of Mutant Affairs. Mystique is under custody of the US Government and kept in a mobile prison. She was caught stealing a top-secret file with details of a vaccination for mutants, developed from the DNA of a fellow mutant Leech (Cameron Bright), a mutant who has the ability to neutralize the powers of nearby mutants. At the moment the DNA can only be replicated, but not generated. Sometime afterward, the pharmaceutical company Worthington Labs, led by Warren Worthington II, announces it has developed an inoculation to suppress the X-gene that gives mutants their powers and makes them different from other humans, offering the "cure" to any mutant who wants it. The facility is situated on Alcatraz Island. While some mutants are interested in the cure, including the X-Men's Rogue (Anna Paquin) (A young mutant woman whose power causes her to temporarily take on the powers of anyone she touches, leaving her victims (mutant or human) unconscious), many others are horrified by the announcement. Iceman and Kitty are bonding, and Rogue is jealous of Kitty for this reason. Rogue cannot touch her boyfriend Iceman, as he falls unconscious whenever she gets intimate with him. In response to the news, the X-Men's adversary, Magneto, raises an army, warning his followers that the "cure" will be forcefully used to exterminate the mutant race. Magneto re-establishes his Brotherhood of Mutants with those who oppose the cure, warning it will be converted into a weapon to exterminate the mutant race. With help from Pyro, Callisto (Callisto is a mutant with enhanced super-humanly acute senses, who senses mutants and their powers) and several other mutants, Magneto attacks a mobile prison and frees Mystique (Rebecca Romijn), Multiple Man (Eric Dane) (has the ability to create a very large number of copies of himself) and Juggernaut (Vinnie Jones). Mystique shields Magneto from a cure dart and loses her mutant abilities. Magneto abandons her. Cyclops, still depressed about the loss of Jean, returns to Alkali Lake. Jean appears to Cyclops, but as the two kiss, Jean takes on a fearsome appearance. Psychically sensing trouble, Professor X sends Wolverine and Storm to investigate. When they arrive, the two X-Men encounter Telekinetically floating rocks, Cyclops' glasses, and an unconscious Jean. Cyclops himself is nowhere to be found. Xavier explains that when Jean sacrificed herself, she unleashed the powerful alternate personality she calls "Phoenix". Xavier speculates that Jean's formidable powers wrapped her in a cocoon of Telekinetic energy. Wolverine is disgusted to learn that Xavier has kept Jean in check telepathically (which resulted in the split personas of Jean and Phoenix. Phoenix was the dominant persona), but when Jean awakens, he realizes she is not the Jean Grey he knew. Jean pleads with Wolverine to kill her, but when he refuses, the Phoenix surfaces and knocks out Wolverine, before escaping to her childhood home. Magneto, alerted by Callisto (Dania Ramirez) to the presence of a powerful mutant, realizes that it must be Jean Grey. Magneto and his allies are already at Jean's childhood home when Xavier and his X-Men arrive. The two men vie for Jean's loyalty until the Phoenix resurfaces. She destroys her family's house, disintegrates Xavier, and leaves with Magneto. The X-Men know that Magneto is going to attack Alcatraz to kill Leech, thereby destroying the source of the "cure". They regroup to confront Magneto's army, despite being significantly outnumbered. Magneto has diverted the Golden Gate Bridge to provide access to Alcatraz Island, the location of Worthington Labs facility. The military troops defending the facility are armed with plastic "cure weapons" able to neutralize the attacking mutants, and non-metallic to counter Magneto's powers. Magneto lets the lesser-powered mutants charge ahead, with heavy initial losses, but then they rapidly begin to overwhelm the troops. The X-Men Wolverine, Storm, Beast (Kelsey Grammer), Iceman (Shawn Ashmore), Colossus and Shadowcat) arrive to battle Magneto and his troops. During the fight, Beast injects Magneto with the cure, nullifying his powers. Meanwhile, Shadowcat has entered the facility to find the mutant who is the source of the cure and saves him from the murderous Juggernaut. They escape as Phoenix begins to destroy everything around her. Wolverine realizes that due to his self-healing power, he is the only one who can approach her. He tells Storm to evacuate everyone and faces Phoenix alone, his power barely neutralizing her disintegration attack. Jean, momentarily gaining control, begs Wolverine to save her. Telling Jean he loves her, Wolverine kills her and holds her dead body as he weeps. The school continues without Xavier, with Storm now as headmistress and Logan as a teacher. The US president appoints Beast as ambassador to the United Nations, Rogue returns, telling Iceman she has taken the cure and the two hold hands skin-to-skin for the first time. Magneto, without his powers, sits at a chessboard in a park and reaches toward a metal chess piece that moves slightly. In a post-credits scene, Dr. Moira MacTaggert checks on a comatose patient who greets her with Xavier's voice. Startled, she replies, "Charles?"

Nightcrawler, a Teleporting mutant, attempts to assassinate the President of the United States in the White House, but he fails and escapes after being shot by a Secret Service agent. Wolverine heads to Alkali Lake but finds nothing left of the base. Logan returns to the school, reunited with Rogue, her boyfriend Iceman, Cyclops, Storm, and Jean Grey. He is requested by Professor Xavier to watch over the children at the school, while Storm and Jean find Nightcrawler with the help of the professor and Cerebro. Cyclops and the Professor visit Magneto in his plastic prison to see if he had any part in the attack on the President. Reading Magneto's mind, the Professor discovers that a covert government operative, William Stryker, has been extracting information from Magneto. A trap is sprung, and Cyclops and the Professor are captured by Stryker and his assistant Yuriko Oyama. A military raid of the X-Mansion begins, with the soldiers sedating every student they find. However, the plan backfires when Wolverine strikes back and kills a large number of Stryker's men, while Colossus, Rogue, Iceman, Pyro, and most of the students escape through a series of hidden tunnels in the school. Wolverine confronts Stryker, who fails to shed any light to his past. Iceman returns, saves Wolverine by creating a wall of ice between him and Stryker, and they both escape through one of the tunnels. Stryker's soldiers had already succeeded in sedating six students and managed to break inside Cerebro. Impersonating Senator Robert Kelly and Yuriko, Mystique gains information about Magneto's prison and provides a means for him to escape. Wolverine, along with Rogue, Iceman and Pyro head to Iceman's (Bobby Drake's) parents' home in Boston. After a 9-1-1 call from Bobby's brother Ronny, the police arrive just as the group is about to leave. Pyro uses his fire manipulation powers to fend off the police but gets carried away and is prevented from causing further damage by Rogue. The X-Jet arrives to pick them up, and they are quickly targeted by two Air Force fighter jets. They manage to force the pilots to eject with the help of Storm and Jean Grey; however, they are hit by a missile which threatens to crash them. Only due to the sudden interference of Magneto do they survive. The X-Men then team up with Magneto and Mystique. Magneto has learned Stryker orchestrated the attack on the President and has been experimenting on mutants, using a drug injected directly into the back of the neck to control them. Jean reads Nightcrawler's mind and determines that Stryker's base is located at Alkali Lake, inside the dam where he plans to kill the world's mutants by building a second Cerebro. Through his son, Jason, Stryker gains control over the Professor. His son is able to project powerful visions in the mind, blinding a person to reality, and through this the Professor is brainwashed to use Cerebro to find and kill all mutants. Mystique is able to infiltrate Stryker's base by impersonating Wolverine as the X-Men followed. Storm and Nightcrawler search for the kidnapped students. Jean, Magneto, and Mystique are attacked by a brainwashed Cyclops while trying to rescue the Professor and in the process caused damage to the generators that keep the dam from collapsing. The force of Jean's telekinetic blast awakens Cyclops from his brainwashing, and Wolverine simultaneously finds Stryker in an Adamantium smelting room along with Yuriko, who is revealed to be Lady Deathstrike. Wolverine manages to defeat Deathstrike and then finds Stryker on a landing pad, where Stryker attempts to bargain Wolverine for his life with stories of his past. Storm and Nightcrawler find the children and break them out of their cell. Magneto and Mystique managed to kill the rest of Stryker's men by setting off their grenades, which causes a leak in the dam, and Magneto stops Jason and the Professor before the mutants are killed. While disguised as Stryker, Mystique uses Jason to convince the Professor to kill all humans; she and Magneto, along with their new initiate, Pyro, then use Stryker's helicopter to escape Alkali Lake, chaining Stryker to concrete rubble. Meanwhile, Nightcrawler Teleports Storm inside of Cerebro where she creates a snowstorm to free the Professor from his telepathic illusion. They all then flee the base as water engulfs it, only to discover that Magneto, Mystique, and Pyro - who had earlier been convinced by Magneto to join them - had escaped on the helicopter. Fortunately, Iceman and Rogue arrive with the X-Jet and everyone gets on board. The dam bursts completely, flooding the landscape and killing Stryker. A malfunction aboard the X-Jet prevents it from taking off; Jean sacrifices herself by leaving the jet and creating a telekinetic wall as a shield against the flood. She activates the X-Jet's primary engines before releasing the torrent of water down on herself, presumably killing her. The X-Men are able to supply the President with files from Stryker's private offices. The next scene returns to the school, with Professor Xavier, Cyclops, and Wolverine talking about Jean's past. While they leave, Wolverine tells Cyclops that Jean made a choice and that it was him, which relieves Cyclops a good deal. The film ends with a voice-over by Jean Grey on the process of evolution (a speech originally made by the Professor in the introduction of the first film). The camera floats over Alkali Lake, showing a vague shape of a 'Phoenix' flying above it, hinting at her survival.

In 1944 German-occupied Poland, a 13-year-old boy is separated from his parents upon entry to a concentration camp. The parents are taken into the concentration camp, but the boy is kept outside as the kids are to be taken to a different section of the camp. When he tries to get back in after the gates have been closed, he is restrained by four guards. The gates suddenly start to curl in towards the group, as though attracted by a magnetic force; the boy is then knocked unconscious by another guard. In present day, a 17-year-old girl named Marie (Anna Paquin) is studying with her boyfriend at her house in Meridian, Mississippi. They hug and kiss, which knocks him out and he almost dies, because of her mutant ability to absorb the power and life force of others. She screams as her mother arrives. Terrified, she doesn't allow anyone to touch her and decides to leave her home. In Congress, Senator Robert Kelly (Bruce Davison) attempts to pass a "Mutant Registration Act", which would force mutants to publicly reveal their identities and abilities. The mutations are triggered at puberty, under conditions of heightened emotional stress. Kelly says that mutants have the ability to walk through walls, and some can even control the minds of other humans. Nearby, telepathic mutant Charles Xavier sees Lehnsherr, who now goes by the name "Magneto", in attendance and is concerned with how he will respond to the Registration Act. Magneto (Ian Mckellan) begins his plans to level the playing field between mutants and humans. Meanwhile, Marie (aka Rogue) meets Logan (aka Wolverine (Hugh Jackman) at the local bar in Canada. Rogue's mutation makes her temporarily assume the powers of any mutant she touches, while Wolverine possesses superhuman healing abilities, heightened senses, and metal claws that extend outwards from his knuckles. Suddenly, both of them are attacked by Sabretooth (Tyler Mane), a mutant, an associate of Magneto. Cyclops (James Marsden) and Storm (Halle Berry) arrive and save Wolverine and Rogue and bring them to the X-Mansion in Westchester County, New York. Professor Charles Xavier (Patrick Stewart) runs the facility and leads a group of mutants who are trying to seek peace with the human race, educate young mutants in the responsible use of their powers, and stop Magneto from starting a war with humanity. Believing that Magneto is interested in capturing Logan, Xavier asks him to stay while he investigates the matter. Meanwhile, Rogue enrolls in the school as a new pupil and develops a crush on Cryokinetic mutant Bobby Drake/Iceman (Shawn Ashmore). Abducted by Mystique (Rebecca Romijn-Stamos) and Toad (Ray Park) Senator Kelly is brought to Magneto at their hideout on the uncharted island of Genosha. Magneto uses Kelly as a test subject for a machine powered by his magnetic abilities that generates a field of radiation, which induces mutations in normal humans. Though Kelly manages to escape imprisonment with his new abilities. Rogue visits Logan during the night while he is having a nightmare. Startled, he accidentally stabs her, but she manages to absorb his healing ability and recover. Rogue is convinced by Mystique (disguised as fellow-school-mate Bobby Drake) that Xavier is angry with her and that she should leave the school. Having left ahead of Storm and Cyclops, Logan finds Rogue on a train and convinces her to return. Before they can leave, Magneto arrives, incapacitates Logan and subdues Rogue, revealing it was her whom he wants rather than Logan. Although Xavier attempts to stop him by mentally controlling Sabretooth, he is forced to release his hold when Magneto threatens the police who have converged on the station, allowing the Brotherhood to escape with Rogue. Kelly arrives at the school, and Xavier reads his mind to learn about Magneto's machine. Realizing the strain of powering it nearly killed him, the X-Men deduce he intends to transfer his powers to Rogue and use her to power it at the cost of her life. Kelly's body rejects his mutation, and his body dissolves into liquid. The X-Men learn that Magneto was severely weakened in the test of the machine on Kelly, and Wolverine realizes he intends to use Rogue's ability to transfer his powers to her, so that she can power his machine in his place, possibly putting her life at risk. Xavier attempts to use Cerebro to locate Rogue, but falls into a coma, due to Mystique's earlier meddling with the device. Jean Grey (Famke Janssen) fixes it and uses Cerebro to find Magneto's machine on Liberty Island, which Magneto intends to use on the world leaders, who are meeting for a summit on nearby Ellis Island. Just as the group arrives at the top of the statue, defeating Toad and incapacitating Mystique, Magneto and Sabretooth incapacitate the group and continue with their plans. Magneto transfers his powers to Rogue (which makes part of her hair go white), who is forced to use them to start the machine. Wolverine breaks free and initiates a fight with Sabretooth but is thrown off the top of the statue. Wolverine returns, and Cyclops, with Jean's help, blasts Sabretooth out of the statue. With Jean's telekinesis stabilizing him, Storm uses her abilities to send Wolverine to the top of Magneto's machine. With time running out, Wolverine attempts to stop the machine and save Rogue, but Magneto, now having regained some of his strength, halts Wolverine's claws. Cyclops manages to find a clean shot, wounding Magneto and allowing Wolverine to destroy the machine. Placing his hand to Rogue's face, as she is dying, Wolverine succeeds in transferring his regenerative abilities to her; Professor Xavier also recovers from his coma. The group learns, after seeing Mystique impersonating Senator Kelly on a news broadcast, that, despite being stabbed by Wolverine at Liberty Island, she is still alive. In an attempt to help him learn more about his past, Xavier sends Wolverine to a military base near Alkali Lake. Xavier visits Magneto in his plastic prison cell, and the two play chess. Magneto warns his friend that he will continue his fight, to which Xavier promises that he (and the X-Men) will always be there to stop him.

In prehistoric suburban Bedrock at Slate & Co., dinosaurs are used to move rocks around in quarry mines. Cliff Vandercave (Kyle MacLachlan), the executive vice president of industrial procurement of the company, explains to his co-worker Sharon Stone (Halle Berry) that he will swindle the company and flee with its fortune. He suggests that he will use Fred Flintstone (John Goodman) to carry out his plans, as he considers Fred to be dumb and clueless and perfect for the role of a patsy. While Fred leaves work for the day, Barney Rubble (Rick Moranis) is overjoyed that he is about to become a father because Fred loaned him money so he could adopt a child. After returning home, Fred is questioned by his wife, Wilma (Elizabeth Perkins) about missing money from the bank account and confesses that he loaned the money Barney so he and his wife, Betty (Rosie O'Donnell) could adopt a child. After adopting a cave boy named Bamm-Bamm who can only pronounce his own name, Barney appreciates what Fred did for him and is determined to pay him back. Though initially hard to control because of his super strength, Bamm-Bamm eventually warms up to his new family and befriends Fred's daughter Pebbles. Despite his mother-in-law Pearl Slaghoople's (Elizabeth Taylor) protestations, Fred's wife Wilma remains supportive of his decision to loan the Rubbles money. Cliff holds an aptitude test, with the worker with the highest mark becoming the company's new vice executive president. While taking the test, Fred fails it and is disappointed since he will not be able to give Wilma the wealthy life she used to have back at her own home with her mother. To pay him back for giving him the money to adopt Bamm-Bamm, Barney (who did well on the exam) swaps his exam sheet with Fred's knowing that had he not done that, Fred would have failed the test. Fred is promoted to Vice President. On Fred's first day as an executive, Cliff brings him to his new office. Cliff also has Stone appointed as his secretary knowing that Fred's attraction to her will lead him astray to the plot. To test Fred's willingness to follow orders, Cliff asks him to dismiss Barney who, with Fred's test paper, has the lowest score in the company. Though Fred is unwilling to fire him, he reluctantly accepts, but continues to help Barney support his family, even inviting the Rubbles to live with them so that they can rent out their house. However, Fred's job and newfound wealth eventually hinder his relationships with Wilma and the Rubbles. Cliff proposes a new machine that will do all of the quarry work and increase the company's income. Fred is concerned about the operators losing their jobs. Cliff plans to have a fake version of the machine built and flee with the money gained from the machine, and frame Fred for it. Fred nearly figures out about Cliff's plan, so Stone aggressively seduces him, and Fred finally gives in to his desires, but is interrupted by Wilma. The Rubbles move into the Flintstones' house, causing tension between the Flintstones and the Rubbles, while the Flintstones' wealth increases. While out at a restaurant, Barney, now working as a busboy, sees on the news that Fred has fired all of the quarry operators. He confronts him about it, and their argument leads to Barney revealing that he switched their tests. The Rubbles moves out with Betty and Bamm-Bamm. Wilma and Pebbles also leave for Pearl's house, leaving Fred behind. Fred goes to the quarry, discovers Cliff's plan, and tries getting Mr. Slate (Dann Florek) to fire Cliff. However, having manipulated the events to make it look as if Fred stole the money, Cliff has reported the theft to the police. Fred flees, but a manhunt ensues by both the police and the fired workers. Wilma and Betty see this on the news and break into Slate & Co. to get the Dictabird, the only witness who can clear Fred's name, unaware that Cliff saw them from his office window. As a disguised Fred enters the workers' cave, he is discovered, and the workers try hanging him. When Barney shows up as a Sno-cone truck driver, the workers also try to hang him as well when he admits his role in the events. Fred and Barney reconcile before Wilma, Betty and the Dictabird save them and Wilma and the Dictabird tell the workers that Cliff was the one who fired them in order to frame Fred, then the workers hear a story from the Dictabird about what Cliff was doing in his office. When the Flintstones and Rubbles return home, they find it burglarized with Dino and Pearl tied up and Pebbles and Bamm-Bamm gone. The group finds a note from Cliff saying that he will trade the children for the Dictabird. Fred and Barney confront Cliff at the quarry, where Cliff has tied Pebbles and Bamm-Bamm to a huge machine. Though they hand him the Dictabird, Cliff activates the machine to stall them. Barney rescues the children while Fred destroys the machine. The Dictabird escapes from Cliff and lures him back to the quarry, where Stone incapacitates him, having had a change of heart after learning of Cliff's plan to betray her. The police, Wilma, Betty, and Mr. Slate arrive and Cliff attempts to escape, but he is killed by a substance falling from the machine. Fred and the Dictabird tell the police of Cliff's actions and all charges against Fred are dropped. Impressed with the substance that Fred inadvertently created by destroying the machine, Mr. Slate dubs the substance "concrete" in honor of his daughter Concretia and declares the stone age over. Mr. Slate asks for the workers to be rehired and makes plans to produce the concrete with Fred leading its division. Having experienced the negatives of wealth and status, Fred declines the offer and asks that the workers be given two weeks paid leave as part of their salary among other benefits, preferring to return to his old life.
