In the 31st century, three members of the Fatal Five - Tharok (Peter Jessop), Persuader (Matthew Yang King) and Mano (Philip Anthony-Rodriguez) - attack the headquarters of the Legion of Super-Heroes, with the aim of capturing their time travel device. Star Boy / Thomas Kallor (Elyes Gabel), Saturn Girl / Harley Quinn (Tara Strong) and Brainiac 5 (Noel Fisher), the only Legionnaires present, try to keep them back but fail. Brainiac 5 jury rigs a booby trap into the time travel device that will freeze the Fatal Five into the device as soon as they activate it, but doesn't complete programming it. Just as the villains activate the device, Star Boy leaps at them and is taken along on their ride back into the 21st century. While the time machine descends down to Earth in a fire-ball, Star Boy manages to trigger a booby-trap Brainiac 5 has programmed into the device's computer, which traps the villains in a stasis field. Star Boy comes down in Gotham City, while the time machine ends up in Metropolis. Star Boy finds to his horror that his only supply of a mind-stabilizing drug he needs regularly has been destroyed by his rough landing. During his search for a replacement (which does not exist in this era), his increasingly erratic behavior (when he gets into a pharmacy, gets naked believing that his clothes are scaring pharmacist and demands to have his medicines that are not available in the current time-line) gets him arrested by Batman and interred in Arkham. The stasis-locked time machine is picked up by Superman and brought to the Justice League's headquarters for analysis. Ten months later, Jessica Cruz / Green Lantern (Diane Guerrero) is struggling with the trauma of her near-death by a murderer who killed her friends after they had stumbled upon him burying two bodies three years ago, leaving her afraid to leave her apartment. Jessica only escaped the murderer when she ran away and fall off a cliff into a forest below. Adding onto her anxiety is that a Green Lantern ring choose her, and that Wonder Woman (Susan Eisenberg) keeps trying to recruit her into the Justice League. Jessica is not convinced that the ring would work and Wonder Woman attacks her to activate the defenses of the ring and to prove to Jessica that it had chosen her for a reason. Even the ring tells Jessica that she has the ability to overcome her fears. In Gotham, Miss Martian (Daniela Bobadilla) is trying to prove herself to Bruce Wayne / Batman (Kevin Conroy) for membership in the League, but her inexperience when dealing with a hostage situation at Gotham News Network (GNN) caused by Bloodsport works against her good intentions. While trying to unlock the secret of the strange sphere, Mister Terrific / Kilowog (Kevin Michael Richardson) brings down the stasis field, freeing its occupants. Clark Kent / Superman (George Newbern) and Mister Terrific fight them, but Superman is wounded by Persuader's ax, and the villains escape. In Gotham, Star Boy's memory is jogged by a news report of that fight, and he breaks out of Arkham. The Leaguers compare their notes about these unknown assailants and discover they are time travelers, and from one of Star Boy's rantings Batman deduces that they are after Jessica. When the three villains start beating Jessica down, Star Boy comes to her rescue, shortly followed by Superman, Batman, Wonder Woman, Mister Terrific and Miss Martian, who force them into flight after a hard struggle. In the aftermath, Star Boy and Jessica form a close friendship. To find out more about their guest from the future, Batman instructs Miss Martian to telepathically link their and Jessica's minds with Star Boy's memories, thus learning about the Legion. They also come to witness a battle between the Legion, Chameleon, Dawnstar, Tyroc, Mon-El, Shadow Lass, and later Brainiac 5, Saturn Girl, and Star Boy, and the Fatal Five, which ended with the capture of Emerald Empress (Sumalee Montano) (Mano's lover) and Validus. Since no prison could hold them in the 31st century, the Legion took them to Oa in the past. Upon their awakening, the League receives an ultimatum from Mano: Surrender Jessica, or all American cities will be destroyed by bombs created by Tharok. The first bombings start in Metropolis, forcing the Justice League to move out. Jessica, left behind with Star Boy in the Watchtower, is contacted by Tharok through her ring, forcing her to surrender herself to the Five and enable them entry to the Green Lantern Corps science cells where Emerald Empress and Validus are held, since no prison in the 31st century could contain them. Despite interference by the Corps, the two imprisoned of the Five are freed, and when Jessica fights back, Persuader cleaves her ring in two. Afterwards, Emerald Empress has her Emerald Eye absorb the entire energy of the Corps' central lantern, and then the Five return to Earth to recover the time machine. In the meantime, Star Boy discovers Jessica's absence and informs the League. The heroes proceed to the time machine's location, a secret military base, where the Five force them into battle. Emerald Empress disables the League and then initiates her master plan to use the Lantern's power to destroy Earth's sun, wipe out humanity, and thus prevent the formation of the Legion. In the prison, Jessica recovers her faith and determination, and by reciting her oath she reassembles her power ring. She returns to Earth and prevents the Five from escaping back to their own era by bringing the whole base down on them, thereby killing them. Superman, Jessica and Star Boy then race after the Eye, but are too late to prevent it from plunging into the sun. As the star cracks apart, Star Boy sacrifices himself by lowering himself into the sun's core and using his powers to reverse the Fractioning. As the League commemorates Star Boy's heroism, they are joined by the Legion, who have come from the future to honor their fallen comrade. Batman also informs Miss Martian that she has been invited to join the Justice League, and she accepts the offer.

This animated film starts with Barbara Gordon/Batgirl (voice of Tara Strong) observing Bruce Wayne/Batman (voice of Kevin Conroy) meeting with Commissioner Jim Gordon (voice of Ray Wise). Gordon shone the bat-signal to call Batman due to a robbery in progress. Batman heads off to take care of it while Batgirl pursues the robbers herself. The getaway van is driven by two punks, one among them being Paris Franz (voice of Maury Sterling), nephew of Gotham City's biggest crime lord Carlos Francesco (voice of John DiMaggio). Batman chases the crooks in the Batmobile while Batgirl leaps onto the van. She blows the backdoor open, letting some other criminals shoots at Batman. Paris shoots at Batgirl, causing her to fall off the van. She and Batman end up catching one criminal, but Batman is upset with Batgirl for getting in the way and almost harming herself. Paris and his buddy meet with Francesco. He is pissed at his nephew for Batgirl's intervention, where four of Francesco's men were caught, as well as $100,000. Francesco orders Paris to get the money back, or he'll have him killed. Paris and his goons go to rob a warehouse. Batgirl finds them, which Paris was counting on since he's developed an infatuation with her. He sprays her with knockout gas, but she has enough time to knee him in the groin before hiding out in the vault. Paris and the others get away. After she comes to and the police arrive, Batman meets Batgirl on a rooftop. He expresses his concern for her work on the case and orders her to stay off it. This angers Barbara, making her feel like Batman won't trust her. The criminals are on their boat after a night with some prostitutes. Paris gets a call from Francesco, and when his buddy picks up the phone, he gets shot in the head. Outside the boat are four shooters on a motorboat. Paris and his other cohort make their getaway by rigging the boat to explode as the hitmen board it, killing them all. Paris sends a video message to Batgirl so she can go looking for him. Batman is with her while she watches it. He knows it's a trap, so he tells her to stay off the case. She doesn't listen and follows the clues, leading her to find another phone with a message from Paris. She is led to an apartment where she discovers Francesco's dead body. Two of Francesco's men show up, forcing Batgirl to flee. Batman arrives and starts kicking ass. Batman and Batgirl stand on a rooftop arguing. She is finally pushed over the edge and she begins to attack Batman. He defends himself but is quickly subdued. In the heat of the moment, Batgirl kisses him. She then takes off her cowl and suit, revealing her breasts and they proceed to have passionate sex. This later fills Barbara with regret. The next night, Batgirl calls Batman as he is driving to find Paris. The Batmobile gets hit with an RPG by the docks. Batman ejects himself to safety and is faced by a bunch of crooks. Batgirl shows up on her motorcycle. She finds Paris and beats his face to a bloody pulp, but stops before she kills him. Paris is arrested, but Batgirl realizes what Batman was saying in regards to his concern for her. She meets him as Barbara and tells her she is giving up being Batgirl. A while later, Batman meets with Detective Harvey Bullock (voice of Robin Atkin Downes) at a crime scene where four men have been found dead, all of them with big smiles on their faces. Batman knows this is the work of The Joker (voice of Mark Hamill). He and Bullock go to Arkham Asylum to meet with him in his cell. The Joker appears to be obscured in darkness. Batman tells him that this will end with one of them killing the other. The man doesn't respond and continues stacking playing cards. Batman grabs his hand and sees the man has white powder on his hand. He pulls the man into the light and sees he is not Joker, but a decoy. The real Joker is meeting with another man to buy out an abandoned amusement park for a sinister purpose. We see a flashback of Joker before he became what he is now. He was a struggling comedian tending to his pregnant wife Jeannie (voice of Anna Vocino). The two had been in financial troubles for a while, and he was trying to find a way to support his growing family. Bruce is in the batcave trying to figure out what Joker's motives are. Alfred (Brian George) tells him he can't save everyone. Barbara is with her father in his apartment. She hears a knock at the door, thinking it's a friend of hers. It's The Joker, holding a gun. He shoots Barbara in her abdomen and sends her crashing onto a coffee table in front of Gordon. Two of Joker's men come in and beat Gordon before taking him away. Another flashback shows Pre-Joker meeting with two gangsters at a bar as he tries to come up with some money. The gangsters want him to help them break into the chemical plant where he once worked so that they can pull off a heist at the card company next to it. They show Pre-Joker the mask they want him to wear, which is that of The Red Hood. Two officers find Pre-Joker at the bar and inform him that Jeannie has died in an accident. The man expresses grief and says he has no more reason to go through with the crime. The gangsters give him their condolences but insist that it's too late for him to back out now. Batman finds Barbara at the hospital. The doctor tells him that she will never be able to walk again due to the through-and-through bullet injury to her spine. Bullock also implies to Batman that Joker may have raped her. Barbara wakes up and tells Batman that Joker is trying to prove a point, and that Gordon is "top of the bill". Gordon is taken to Joker's amusement park where he is tortured by some of Joker's freak show henchmen. The freaks take Gordon onto a ride through a house of horrors as Joker puts on a performance with the other freaks. Gordon is forced to see pictures of Barbara nude and bloodied, with Joker's intention being to drive Gordon insane. The last flashback shows Pre-Joker and the gangsters getting ready to pull off the heist as Pre-Joker wears Red Hood's mask and cape. They engage in a shootout with security as Batman arrives on the scene. The gangsters die while Pre-Joker is startled by Batman. He trips over his cape and falls into a vat of chemicals. He is swept out through a pipe into the river. Once he gets out, he sees his reflection in a puddle. His skin is bleached white, his lips are red, and his hair is green. His mind then warps into insanity, and he is now The Joker. Batman finds a clue that leads him to the amusement park. He finds Gordon, who remains sane. As Batman heads to pursue Joker, Gordon tells him to capture him "by the books" to show that their way works. Batman follows Joker into the funhouse as he fends off the freaks who try to kill Batman. Joker taunts Batman by saying the world isn't worth fighting for and how one bad day can turn anyone insane, as it was one bad day that led Batman into becoming what he is now. The two of them fight until Batman throws himself and Joker out the window. Joker tries to shoot him, but the gun only pops out a "click bang bang" sign. Batman tells Joker that he doesn't want either of them to kill each other, and he offers to help him. Joker seems surprised at first but declines, saying it's too late for him. He then starts to tell a joke about two men escaping from a loony bin. After the punchline, both Batman and Joker start laughing together until eventually only Batman's laughter is heard. During the end credits, Barbara is seen in a wheelchair. She goes into her room and onto the computer, where we see the Oracle logo, indicating that she has new work to begin.

During a conference of crime bosses held in a Gotham City skyscraper, Batman interrupts mobster Chuckie Sol (Dick Miller) attempting to distribute counterfeit money in Gotham. Sol was instructing his men about the procedure for laundering some new counterfeit bills through their casino. Batman takes out Sol's' cronies but Chuckie manages to get to the parking garage. Sol tries to escape in his car but is attacked by the Phantasm, a masked vigilante resembling the Grim Reaper, who causes him to die in a crash. Witnesses see Batman at the scene and believe him to have been responsible. Batman (Kevin Conroy) is blamed for Sol's death. Councilman Arthur Reeves (Hart Bochner) tells the media that Batman is a public menace. Commissioner James Gordon (Bob Hastings) is against it, since he doesn't believe Batman would commit first-degree murder. Detective Harvey Bullock (Robert Costanzo), on the other hand, is in favor of stopping Batman. Alfred (Efrem Zimbalist Jr.) and Bruce (Kevin Conroy) are watching the presentation in the Batcave. Alfred dismisses Reeves' claims. That evening Reeves attends a party at the mansion of billionaire Bruce Wayne, Batman's alter ego. Reeves taunts Bruce for his bad luck with women and for having allowed an old girlfriend, Andrea Beaumont (Dana Delany), to get away. Batman confronts Andrea, who soon deduces his secret identity. In a flashback to ten years ago during Bruce's college days, Bruce meets Andrea in a cemetery while visiting his parents' grave. That night, he dons a ski-mask and black leather jacket, and ninja styled outfit then foils a warehouse heist but is discouraged that the criminals did not fear him. This was the very first time he went crime fighting and he seeks a more frightening image. Bruce thinks that he failed to keep control of the situation because the criminals weren't afraid of him. Around the same time, he begins a romance with Andrea. Andrea invites Bruce to come and meet her father, and he agrees. They attend the Gotham World's Fair, where a particular car grabs Bruce's attention. Later that day, Bruce & Andrea greet Carl Beaumont, who is just finishing business with Arthur Reeves (Reeves works for Beaumont's legal department at this time). The meeting is interrupted by Valestra, who wants to speak with Carl. Both Bruce & Andrea are suspicious of Valestra. Afterwards, Bruce and Andrea witness a street merchant being mugged by a biker gang. Bruce attempts to stop the gang, but his concern for Andrea allows them to get away. Though conflicted about whether to honor his promise to his parents or settle down to a happy life with Andrea, Bruce eventually proposes to her. Eventually, Bruce decides to abandon his plan on becoming a crime-fighter and proposes marriage to Andrea. However, Andrea mysteriously leaves Gotham with her father, Carl Beaumont (Stacy Keach), ending her engagement to Bruce in a Dear John letter. Heartbroken, Bruce commits to a new life as a vigilante crime fighter, converting a cavern under Wayne Manor into a base and assuming the mantle of Batman. In the present, the Phantasm vigilante finds and kills another gangster, Buzz Bronski (John P. Ryan), when he visits Sol's grave at the Gotham Cemetery. Bronski's bodyguards mistake the fleeing Phantasm for Batman. Arthur is now more fanatical than ever in his crusade against Batman. Commissioner Gordon vehemently refuses to participate, so Bullock eagerly steps up. Later that night, Reeves and Bullock turn on the Bat-Signal as a trap to arrest Batman, but the latter, however, does not show up, having listened to Reeves and Gordon's argument. This further convinces Reeves that Batman is guilty of the mobster killings. While investigating the scene of Bronski's death, Batman lingers at his parents' grave but leaves after an accidental encounter with Andrea, who deduces his identity. Using the Bat-Computer, Batman confirms that the two dead men- Sol & Bronski- were partners in phony dummy corporations set up at least 10 years ago. There was a third man involved- Sal Valestra. As Batman drives off in the Batmobile, Alfred asks him if he will be seeing Andrea when he returns. Batman tells Alfred that he knows less about him than he thinks. In Valestra's office, Batman finds a photo of Carl Beaumont with Valestra and the two dead men. After spying on her and Arthur at dinner, Batman interrogates Andrea about her father's dealings with the mob, but she denies any knowledge of such dealings and her father's whereabouts. She replies to Batman that he's only one still attached to his parents. Salvatore Velestra learns of their murders in the news and fears that Batman will come for him next, resulting in a panic attack. Later that day, Valestra is rebuffed by his former ally, Reeves, when he asks for help. Desperate, Valestra turns to the Joker for help. Valestra goes to the now abandoned World's Fair, which is a hideout for the Joker (Mark Hamill), who greets him like an old friend. Valestra tells him that he thinks Batman is killing off members of "the old gang." Joker notes that this is uncharacteristic behavior for Batman, and insists he is not a hired gun for the mob. Valestra reminds him that if the vigilante is specifically targeting his old associates, then it's only a matter of time before they go after the Joker. Valestra also reminds Joker that he is even more guilty than Valestra himself is. The Joker then assures Sal that he will not be harmed. That night, the Phantasm arrives at Valestra's penthouse but finds that he has already been killed by the Joker, who also rigged the place with a surveillance camera and explosives to apprehend and eliminate the mobsters' killer. Phantasm escapes the explosion and eludes a pursuing Batman. Batman is chased by the police but escapes with the aid of Andrea, although he loses his cowl and cape during the chase, as he had used them for a decoy that the police ended up shooting. Andrea rescues Batman/Bruce in her car, and they spend the night together at Wayne Manor. The next morning, Andrea admits that she left Gotham to go into hiding with her father in Europe because he could not repay Valestra money that he had embezzled from him. Carl eventually accumulated enough money for repayment, but Valestra and the mob were not satisfied. Andrea says that she has returned to Gotham to stop her father from murdering his former partners. Bruce and Andrea tentatively resume their relationship. Bruce later examines a photograph of the mobsters and realizes that Valestra's enforcer was the man who later became the Joker. The Joker confronts Reeves in his office, accusing him of orchestrating the murders to conceal his mob connections, which Reeves denies. Andrea then calls Reeves, which confirms Joker's suspicions. Then, Reeves is exposed to Joker's toxin and taken to the hospital, where he is interrogated by Batman and confesses that he previously worked as the Beaumonts' lawyer and helped them hide from the mob. Arthur kept in touch with Carl while he was abroad, helping to set up funds. When Carl refused to bankroll Reeves's first struggling election campaign, Reeves revealed Carl's location to Valestra in exchange for the mob's support. Batman leaves the hospital in disgust. Batman deduces that the mobsters had Beaumont killed and that the Phantasm is Andrea, whose final target is her father's murderer: the Joker. Phantasm tracks the Joker to his hideout, a miniaturized replica of Gotham City in an abandoned amusement park and removes the ominous costume after Joker also deduces the identity of the Phantasm: The killer is Andrea, intent on avenging her father's death. The Joker is also revealed to be the last surviving member of the Valestra mob. Before his fateful first encounter with Batman, he was an unnamed hit-man who personally murdered Beaumont on Valestra's orders. Batman arrives and saves Andrea from the Joker and begs Andrea to give up her quest for revenge. She refuses, stating that the mob ruined any chance she had at happiness. She then tells Batman that he himself is driven by revenge. Andrea vanishes and Batman battles with the Joker, a struggle that ends in stalemate. Moments later, Andrea reappears and seizes the Joker, bidding Batman goodbye before vanishing with the super-villain in a cloud of smoke. The model city (and the entire amusement park) then erupts in a series of rigged explosions, which Batman barely escapes by falling into a waterway and being swept away to safety by the current. Back in the Batcave, a heartbroken Bruce receives consolation from Alfred, who tells him that no one could have helped Andrea. Bruce finds a locket containing a picture of himself and Andrea in the cave. Meanwhile, Andrea stands on the deck of an ocean liner, truly alone. The final scene shows Batman standing on top of a building; when the Bat-Signal emerges in the distance, he swings off into the night to continue his war on crime.
