Pazhassi Raja is a movie about an epic battle between the protagonist Pazhassi raja and the British armed forces. Even before the Sepoy Mutiny of 1857 was organized, Kerala Varma Pazhassi Raja of the Padinjare Kovilakom of the Kottayam family was irked by the unpopular revenue policy used by English East India Company in Malabar. They threatened to cut down all the pepper wines if the company stuck to collecting revenue. A determined attempt but in vain, was made by the British to capture the Pazhassi Raja in April 1976. Subsequently a proclaimation was forwarded for banning people from extending their cooperation to Raja by snatching away their properties if they went against their orders. In January 1797 the Rajas men launched an attack on the security personnel posted at Pazhassi. In an intense battle fought over duration of over three days, Rajas men used swords, spears, bows and arrows, as their means of resorting to violent means in an attempt to overpower British forces. For time being Britishers had to call for temporary halt. But when occupying forces broke the terms of the truce, Raja revolted again but this time Britishers gained control over almost entire south. The Raja then fled with his wife in jungles. In 1804 the Rajas properties were seized and a reward was declared on his head. Towards the end of 1805, Raja was surrounded and shot dead by the side of a stream.

Kichu, a sweet little chocolate boy, has to face Sudhi, the villainous boy of the college. Kichu is unwilling to get into fights, and taking the advantage of that, Sudhi beats him up on accounts of suspicion of the girl he likes being attracted to Kichu. Kichu is seriously wounded after this fight, but fortunately or unfortunately, he gets a flashback phenomena which makes him aggressive and hostile. She claims to Bhagavathar that she is the daughter of Karthu, his old lover, who was forced to leave the village long back for being pregnant with his daughter. Meera also adds that she is now back to meet her father and would like him to accept as her daughter. After consulting with Gurukkal, he decides to accept her as his daughter. But at the same time another person arrives, claiming himself as Bhagavathar's son. But when beaten severely by Bhagavathar's sons, he spells out the truth that he is a drama actor and has arrived for money. In the meantime, Unni (Dileep), son of Gurukkal falls in love with Meera and both Gurukkal and Bhagavathar decides to get her married to him. While things are moving smoothly, Keshu Varma (Shivaji) arrives at village claiming that Meera is none other than his daughter Lekha Varma, who had escaped from a mental hospital along with Syriac John another patient. Thamprakkal are adamant that they won't let Varma to take Meera away. But Varma warns that he will be back in a week to take her away. On questioning, Meera accepts the truth that she is the daughter of Varma and had escaped from a mental hospital along with Syriac John. Keshu varma is her mother's secon husband, who wanted to kill her to snatch away all the properties. She was forcefully admitted in a mental hospital and was given sedatives. At hospital, she met the mother of Thamprakkal, another patient, who told her the stories of Alanchery and the life of Thamprakkal. After escaping from the hospital, she along with Syriac John had reached Thamprakkal and fabricated the story to save herself from Varma. Thamprakkal decides to protect her. On the next week, upon arriving at the village, Varma and his goons are defeated by Thamprakkal and his sons. Meera is married to Unni and everything ends happily.

Ezhuthachan lives with (KPAC Lalitha) and Bhanumathi (Gouthami). He has a son, Prabhakaran (Murali) who lives distant from the family. After a long haul, Ezhuthachan's school gets the official permission for operation. He and his allies cleanse and renovate the building which was already built for the purpose but attended by Madhavi's (Philomina) tired buffalos. To celebrate the good news, Ezhuthachan and his allies host a small party within themselves. Amidst the jollity, Ezhuthachan dies from a stroke. Following his death, his son files for partition at the court thereby halting the school's operation. At that juncture, P. K. Sudhakaran (Sreenivasan) arrives at the village only to know that the school has halted its operation. He becomes desperate as he had spend a fair sum of money for the teacher's post. He does several things to regain his post or money and becomes the nidus for the story's progression.
